Generally, when universities publish thesis papers, they print out copies of it and circulate it internally. In such cases, the thesis is not considered to be formally published, and this will not affect your journal article in any way.
Some departments require you to submit a research proposal as part of the assessment of your dissertation, but it is worth preparing one even if it is not a formal requirement of your course.
Writing a dissertation proposal, even if it’s not a requirement, is still worth doing. You can submit the proposal to your supervisor (with her agreement) and get some valuable feedback. Ask your supervisor for guidance about the tone and style of your research proposal.
However, you must submit your thesis for examination by the maximum time limit for your programme, as governed by the University’s regulations. You may be able to defer submitting your dissertation if you have mitigating circumstances. Depending on the retake policy, you may be advised to submit your dissertation, so that you will be granted the opportunity to resubmit at a later date. Whether or not your mark will be capped, will depend on your universities policy.
